**Possible Spoilers Ahead**
So I'm apparently not the only person this is affecting. I have been searching high and low for further information on this as well. Currently I have only been able to view any resemblence to the same issue on GameFAQs. Prior to going into the Lakebed Temple, you can go and help Iza, the female who runs the canoe minigame, by blowing up boulders blocking the river. She provides a temporary bomb bag that is to become permanent once completing the request. Once I had helped her, I did have the second bomb bag in my inventory. My first bag showed approximately 3 bombs, the second with the full 30.
I then returned up the river to her again to do the minigame so I could obtain the bigger bomb bag upgrade. I thoroughly hate this minigame, and had to do it approximately four times. After completing the minigame, I noticed that the second bag that I had just received had disappeared. Thinking maybe it was just some minor glitch, I went to Kakariko to buy water bombs for the second bag. The game claimed I did not have a second bag. I opened up my inventory, and only the one bag still showed.
After reviewing information from others experiencing this issue, some were able to resolve this by helping the Goron stuck in Zora's Domain. After obtaining this bag, some claimed the other bag reappeared in their inventory. So I did this request, now only two bags showing, not three as some had said had happened. Saved, quit, reopened game. Still only two bags. Sold bombs, came back. Still only two bags.
I'm wondering, did anyone else find a way to fix this issue? I know that all three bags are not necessary to complete the game, but I'm the type of person who is working towards a 100% run, which you can't do if one of the items just up and disappears.
